The New York Times reporter that Donald Trump was making fun of was Serge Kovaleski, who has a congenital joint condition known as Arthrogryposis limits the movement of his arm and hands, and is noticeable in his right arm and hand.  While waving around his arms and hands in a mockery of Kovaleski Trump said, “Now the poor guy, you gotta see this guy, Uhh I don’t know what I said. Uhh I don’t remember. He’s going like ‘I don’t remember. Maybe that’s what I said.'”

A New York Times spokesperson told politico in a statement, “We think it’s outrageous that he would ridicule the appearance of one of our reporters.”  Donald Trump has responded to the accusations on Twitter, and then began a Twitter Campaign attacking the paper.
